Many independent agencies and commissions exist within the executive branch how are the leaders of these groups chosen

The different independent agencies and commissions that exist within the executive branch are chosen through appointment by the president of the United States of America himself. They are chosen by appointment and confirmation to be exact, respectively. Another important would note that aside from this, the president also serves as the Commander-in-Chief of the United States of America.
